I suspect the trace at pin 1 is the problem

There should be continuity between all the red arrows I suspect there is a open circuit on the bottom

soldered that point to pin 1 and no luck.

Another note it doesn't reboot after but just flashes orange then dies. I think we're getting closer to fixing this thing

Looks like you need to remove all the links/rats nest and then repair the damaged traces to get to the point where it boots without the modchip even if it's to a error on the screen.

Also a different list of error led flash tells me it could be over heating

 

You should have close to the voltages in this diagram

This is a LPC rebuild I did when the Xbox was 1 day old and I still do the same today.

or you could get a LPB rebuild QSB(Quick Solder Board) something like this

With the amount of time you have spent on it I think its time to pull the plug on it.

You have a spare mod chip, PSU, GPU heat sink, Ram and a DVD drive.

Sounds to me like the console is detecting an overheating condition - possibly falsely - however, I'm not sure exactly where the temp sensor diode from the CPU connects to the custom Xyclops chip. 

The fan runs quietly.
